मेघालय सरकार भारतीय राज्य मेघालय एवं उसके सभी ११ जिलों की सर्वोच्च अधिशासी प्राधिकारी है। इसकी प्रमुख शाखाओ में राज्यपाल के नेतृत्व में कार्यपालिका, न्यायपालिका एवं विधायिका आते हैं। राज्य की विधान सभा में वर्तमान में ६० सदस्य होते हैं। मेघालय राज्य के दो प्रतिनिधि लोक सभा हेतु निर्वाचित होते हैं, प्रत्येक एक शिलांग और एक तुरा निर्वाचन क्षेत्र से। यहां का एक प्रतिनिधि राज्य सभा में भी जाता है। इसका कार्यकाल ५ वर्ष का होता है।[1]राज्य के सृजन से ही यहां गौहाटी उच्च न्यायालय का अधिकार क्षेत्र रहा है। १९७४ से ही गौहाटी उच्च न्यायालय की एक सर्किट बेञ्च यहां स्थापित है। मार्च २०१३ में मेघालय उच्च न्यायालय को गौहाटी उच्च न्यायालय से विलग कर दिया गया और अब राज्य का अपना उच्च न्यायालय है।
